Peter cried because he realized that Jesus had spoken the truth, and he vehemently disputed that earlier, confident of himself and his faith. Then when he had denied Jesus 3 times, it dawned on him that the Master spoke the truth and he felt guilty and awful. So he cried.

When Peter realised he had denied knowing Jesus, why did he cry?

Peter cried when he realized that he denied knowing Jesus because it showed that inspite of the fact that he was already an apostle of Jesus, his faith was not yet firm. Afraid to suffer the same fate of Jesus in the hands of the enemies, he denied HIm. Eventually, it pained him to know that he had a lesser faith on Jesus and that realization made Peter cried.
